The post genome era has imposed the challenge to characterize the abundance of genomic sequences and accurately annotate the promoter regions of important genes involved in normal and malignant cellular development.  Ultimately, all signal transduction pathways converge at the level of gene expression where positive and negative modulators of transcription delineate the pattern of gene expression.  Transcriptional regulation is a highly complex process that involves multiple layers of general and gene-specific transcription factors (TFs). Although extensive molecular research has provided important details about several TFs and corresponding cis-regulatory elements in the target gene promoters, the information generated over the years is highly fragmented.  Accordingly, we have developed a series of computational tools and a systematic data mining pipeline to efficiently integrate these data, which are distributed throughout public databases, in combination with manual curation of published literature in order develop several databases that are focused on promoter annotation:

Mammalian Promoter Database (MPromDb) is an information resource that contains promoter and TF annotations, substantiated by experimental evidence.

The Hematopoiesis Promoter Database, (HemoPDB) is an information resource for the scientific research community focused on hematopoiesis, the regulation thereof, and hematologic malignancies.

First Exon Annotations (FEAnnotations) contains annotations of promoters and first exons annotated by an automated system, called First exon Annotator (FexAnnotator), which combines the predictions of FirstEF and genomic similarities to mRNAs and ESTs.
